On what became Melbourne's wettest day in nearly 18 months, professional marathon runner Clint Perrett took out the men's 15-kilometre fun run in 46 minutes, just five seconds ahead of second-placed Nicholas Earl, from Parkville.
The winner of the women's 15-kilometre fun run, Tarli Bird from Echuca, completed the course in 52 minutes and 47 seconds.
Tasmanian wheelchair athlete Matthew Brumby won the event's first-ever 15-kilometre wheelchair race in 41 minutes and eight seconds.
Participants were entertained by DJ Havana Brown in torrential rain at the startline at the MCG, before the five-kilometre race kicked off at 8am, followed at 8.20am by the 15-kilometre race, finishing at St Kilda Beach.
Others got their heart rates up joining model and face of the Westpac/Fairfax City2Sea/Surf/Bridge series Jesinta Campbell in a warm-up session.
City2Sea race director Rebecca Wilmer said the organisers were "overwhelmed by [the] support and the money raised for a number of such worthy causes".
Funds raised go towards Australian charities including the Leukaemia Foundation and Make-A-Wish Australia.
